[Gmsh] Influence of physical groupe on mesh

Hi Adrien,

I think this issue has nothing to do with physical entities. It seems 
more related to the reproducibility of mesh generation. Look at the 
recent discussion: http://geuz.org/pipermail/gmsh/2014/009327.html

Probably the most recent SVN code will solve your problem.
