Could this be an issue with my window manager (fvwm2) or with the versions of libraries I am using? I have the same thing, at least gmsh accepts ^W to close the window. In other programs you have to move the mouse to edge of the window and press the middle button tot pop-up the menu and select close (assuming you still have the default config) Mark.
