[Gmsh] Problem when extruding a surface

You need to decrease the tolerance before the extrusion, e.g. set Geometry.Tolerance = 1e-3 before the Extrude command. (For extrusions the tolerance is relative to the size of the bounding box of the model -> the absolute tol at that point is about tol * 30).
