[Gmsh] "Cut and merge faces"

 I have problems with intersecting surfaces (essentially a cubic domain
with stl objects inside and some of them are cutted by the cube). I would
like to mesh only the part inside the cube. I've read that under
Tools->Options->Geometry->General there is the "Cut and merge faces"
options that works only for planar faces.
However I don't really understand what it means. I don't have anything
curved faces but this options seems to be uneffective
