Sure: just modify the ".geo" file with a text editor and choose any
number you want for the physical entities.

(If you want the automatic numbering to start at 1 instead of after the 
last used number, you can put "Geometry.OldNewReg=0;" in the option file 
~/.gmsh-options.)
