[Gmsh] Extrude from imported geometry

Ok, if you really need to work on the imported mesh, you should probably have a look at this archived topic: http://onelab.info/pipermail/gmsh/2017/011111.html. Two solutions have been there discussed to tackle a problem quite similar to yours.
